I had a look at the album credits and this is what is listed...

...I can't hear a new instrument at 3:46 though so I'm not sure exactly which layer you mean.

Cheers for looking into it mate. The only thing I could imagine it would be from that is some kind of organ. Unless it's a setting on the clavinet. I think the same instrument appears also at the beginning of this behind the guitar and also at 3.01
